Where atheists go wrong as far as the Bible is concerned is in believing that everybody involved in writing it believed in the literal truth of what they wrote. The people who wrote the Pentateuch didn't.

Scholars know when the Pentateuch was created and copied. 
It was not the "late 2nd Century". It was most likely created and copied in Alexandria in about 275 BCE. 
Scholars also know (archaeologists) when Judaism began to be widely practiced in the ancient Near East.
