Clinton hired people to set up and look after her server, and they deleted the emails properly it seems. However, Clinton (or her aides) had set up an offsite cloud backup service for her emails, and the FBI were able to retrieve the backed up data from that.
Of course, that means that for years, Clinton's email server was sending backups over the Internet of all her emails, including any government emails she had on the server...including any classified information she sent or received. If you thought the email server was bad enough, the fact that classified documents were probably backed up to a cloud backup service is much much worse. At least with the server she could argue that it was properly maintained by people with clearance, but who knows who had access to the backups.
