Definitely watch your puppy for allergic reactions. I don't think there's any need to remove the color but you do need to rinse his/her face very carefully to get the dye out. Leaving dye in for a long time will irritate the skin.
On a side note, a friend and I mixed blue koolaid with conditioner when I was a kid and dyed her white cat blue. Her parents were not amused. He stayed blue for about 6 months and then he was green for a bit.
