I think most of the issues with god stem from the idea that he's supposed to be omni everything, and absolute perfection. If they dropped that, and just said sometimes he screws up, and either doesn't know what he's doing, or isn't strong enough to fix every problem, then we'd let it slide a lot more.
Hell, you might argue that he lost a lot of power creating the world. He went from speaking things into existence, to needing to flood everything but breeding pairs in an effort to curb corruption. Couldn't he just wipe the slate clean, and recreate everything? He should be able to, but he allowed corruption to remain. And it eventually culminates into being unable to help his chosen people because the other side had iron chariots. He's devolved into one of the fair folk, who have an inherent weakness to cold iron.
