I don't think she's arguing with you, or at least not trying to. You stated that you believe prayer is benign, and she stated that she feels it is unjust that Christians are not able to take part in a benign practice while other religious denominations are.
I would simply agree with her. You can't argue with her about the first paragraph as it is her opinion on the actions of her peers. If she believes that God is the one who gives gifts to each person, and that those persons should give thanks for those gifts, then that is her belief. Nothing you say will change that.
