One of the main reasons corporations exist is so that those who found the company, or invest in it, aren't personally responsible for the debts of the business they run, and in a lot of cases, crimes and legal violations that result from the business' operations. The whole point of incorporating is to separate the businessman from the business.
So, if businesses can adopt the "deeply-held" religious beliefs of its leadership, the compromise should be that the individuals comprising the leadership should be held personally responsible for the debts and criminal activity of their businesses.
Of course, that's not going to happen. The whole point is to allow religious individuals to operate above the laws everyone else has to follow.
