This situation is addressed quite succinctly in Aqua Teen Hunger Force, in which Frylock and Master Shake debate what to do with Meatwad's incredibly depressed, pessimistic doll, Happy Time Harry. Happy Time Harry encourages Frylock to kill him, but Master Shake, believing that's just what Harry wants, decides to make him immortal. So, he takes Harry to a cliff and prepares to throw him off, because "that's what they did in Highlander." Harry and Frylock repeatedly try to explain to Shake that you have to be born a Highlander, and that Highlander was fiction and not a documentary, but to no avail.

Most of them want to die on their own terms and make their death some ill-perceived holy act. Taking them out on your own terms before they can harm others is a good punishment.

Letting them live is obvious. It is not our place to punish. Defend? Yes, not punish.
If they are true in there belief then life will proove them wrong and be there hell If you are wrong then there life will be there test and upon eventual phisical end all will join in selfless unity and forgiveness for the sake of the Good
Continually announce the time of their execution but then come up with a plausible reason to stay the order .. over and over again.
