Religion in Unversity
I apologise if this is in the wrong place, but I wanted to hear it from an Atheistic perspective.

I was walking back from a lecture the other day and took a different route going past a building with the word 'Chaplaincy' written onto it. Looking into a bit, my University hires just that for spiritual guidance as well as support etc. Now, I wouldn't have a problem with this and I'm not forced to use it or anything, but part of my tuition fee pays for it. Effectively I am in part paying for a service I highly disagree with and would never use.

How would others react to that? Am I over reacting, just over thinking it? Anyone else encountered this?

It depends. Is this a state owned or government funded university? And what country is it in?
If there is a god, I want to believe that there is a god.  If there is not a god, I want to believe that there is no god.

J think for me I would be a little pissed I'm paying for it, but you have to remember that some chaplains do good work. If your in the us, you have to remember you have a lot of young students that come from a religious background away from their parents for the first time, so many may feel far comfortable going to a chaplain then a counselor. So as long as the chaplain is willing to provide solid guidance and emotional support and isn't a Jesus not, I don't think it's necessarily a bad thing as long as it is kept private.

Yeah, it can be filed under student services, as a chaplain is billed as an advocate. Its the same as the basketball courts and the weight room. Some of my fellow nerds are incensed at the very existence of sports and weightrooms, let alone having part of their tuition pay for it. I, on the other hand, enjoy the free gym. (That is, once I'm done being an old man and am able to support my own weight with my back...)

Sorry, I should have included that info.
Its a public university in the UK, but we still pay our tuition fee (£9000 for my course). I have never seen nor spoken to them, so unfortunately I can't comment on what they are like personally, but the main problem I find with this is that we have a whole Wellbeing Centre which is a good size, and since being religious is a choice I feel unfavourable towards it. I take the point that they would feel more comfortable going to them rather than a counselor, but from what I gather it is just the one person, so if they're meant to cover multiple religions, I can't see how its too much different from the counselors.
Edit:
Unfortunately our gym is only free to the sports courses, so I can't use that! Something like the courts and gyms etc I think could be more justified, in that it's appropriate for pretty much everyone, but I would feel against it if for whatever reason I was unable to use the facilities.

The latter fill a useful purpose.  Chaplains aren't worth fuckall.

If the chaplain makes referrals to such organizations like GLBTQ support groups, P-Flag, Gay/Lesbian AA, etc., I don't think I'd have a problem.

Doing referrals to Christian gay conversion organizations, for instance, should merit a sit-in, or whatever students do these days when the shit needs to hit the fan.
 The granting of a pardon is an imputation of guilt, and the acceptance a confession of it.

Doesn't seem right to me. Is the guy meant to just adapt to whatever religion people make up then? If so, the nature of his own religion, or that he's even religious at all should be irrelevant. If he has to just accept as true any religious twoddle I make up when I go in there, then he's just a counsellor like you say. And you have plenty of those already by the sounds.

If he'll only humour certain popular religions, or worse just his own, then that's discrimination.

That is something I have never understood. Why do they let grown men into university because they can play a children's game well. Can I get in because I'm good at Mario Cart?

I tried to find out what religion they are, but there's very little information I can find without going in (and I haven't the time for that at the moment). But as robvalue said, seems strange that they would have to change for each religion, or just stay for one and not help the other.
How do you mean, play a children's game well?
