Why Does Quantum Physics Make Scientistss Uncomfortable?

Disclaimer: Just trying to get a grasp of this. Not pretending to know anything.
Scientists seem to have a problem with the fact that quanta don’t behave according to the laws of classic physics. I don’t see why this is a problem. It seems to me they are missing a point that is in plain sight like a purloined letter.
As I understand it, they laws of nature describe how matter moves through space. This movement is governed by certain forces such as gravity and inertia. But quanta is not matter. There is no such thing as a hydrogen electron or an oxygen proton. Only when quanta come together to form atoms do we have matter. So why are scientists dismayed that quanta don’t oby the laws of classic physics?
I think that accepting quanta as it is operating under its own laws could possibly go a long way in helping us understand the beginnings of our universe before the recombination. Are there laws in quantum physics that force quanta to come together as atoms? Laws that account for hydrogen being the most abundant kind of atom? etc.

I was reading a recent article that was posted on here. Let me find it and I will show you what I mean. the scientist's name was Jonathan somebody., And I recal a few others.

Quantum physics is a bit disconcerting because strange things are going on, and we have no experimentally secured description of what it is that is going on. We either use the Copenhagen description, which gives the right results, but makes no statement about whether wave functions and all that goes on with them is real or just a mathematical trick. If you want a true explanation of what is going on, you have the choice between a variety of interpretations which are all not testable experimentally and deciding which one is correct not possible scientifically. This dilemma seems impossible to solve for the time being.

The double slit thing really is unintuitive.
If there was some (understandable by me) rationale for the universe not working properly if double slitting didn't occur I'd feel better . . .

Be sure, this is the correct knowledge of the physical matters. Why? There is such amazing thing as "principle of in-distinguish-ability of the same particles". And that's why electrons, quarks, etc. are the really "elements" of Reality.
