Haha, yes they do! Of course, they blend into each other as Bavaria and BW share a rural border, but they are very distinct. Linguisitically, they have different origins (BW dialect is part of the alemannic family). To give a subjective measure, to me the difference between average Bairisch and average BW (Swabian or Baden) dialect is about as big as the difference between US southern and Australian. That's maybe a slight understatement, because if you have really rural "native" speakers, they can be mutually unintelligible.
