I'm not sure what problem Jesus being crucified twice is supposed to solve, but Scripture is unyielding on the topic, and I presume Christian theologians are working on it. In the science realm, when seeming contradictions arise, they are viewed as opportunities to explore/revise/experiment more as opposed to 'religion' where such things as Jesus getting the cross twice just invoke an awkward silence and then they move on to more BS . . .
 The granting of a pardon is an imputation of guilt, and the acceptance a confession of it.

Beside I do agree that science ...........explore/revise/experiment more as opposed to 'religion' ......

I suggest that you are asking the wrong questions.

I'll ignore the strawman about science being a panacea and go to the heart of the matter.

What you seem to not understand is that science is a methodology for answering questions. It is a process.
Let's say you were really serious about answering the questions you posed. 

Below are two methods you can go about to try and find the answers. You tell me (honestly) which is the better method?
