Science is simply the best tool we have to explain phenomena. It does this way better than religion because it is verifiable. It is no panacea. 

Re: fundamental factors - since when is water not matter? Since when is air not matter? Both are chemistry. Elemental chemistry comes mainly from stars. https://en.wikipedia.org/wiki/Stellar_nucleosynthesis . In that sense all matter comes from stars.

What you seem to not understand is that science is a methodology for answering questions. It is a process.
Let's say you were really serious about answering the questions you posed.
