I'm going to channel Sam Harris for a moment (a man who's writings struck a chord with me when I first got involved in the free thought movement).

As you believe, so you will act.

As a society collectively believes, so it will act (politics).

Ideally, religion and politics should be separate.

In reality, you can't separate them any more than you can separate your beliefs from your actions.

Some religions can't peacefully co-exist with a free and secular society. Religions that suppose a universal struggle between their god and a devil and that offer a faith-based scheme of salvation (see Christianity and Islam) will never, by their nature, be content to stay in their corner.

The heart of the answer to the original question lies in the answer to the question "why is there religion"? You're over thinking this if you think there is a logical explanation for why religion should apply to politics. The real question is what does religion apply to? Religion may have a place in the intra-personal and the trans-personal, but it takes fundamentalism to bring it into the inter-personal.
