The part from Genesis chapter 6 to chapter 9 are utter nonsense. The rest of it isn't so bad.

It's like animal Tetris, and the amount of pure waste manure and sewage they would have produced in such tight quarters would simply have sealed in the freshness, and kept the animals from moving around too much.

All that the water will do is very slightly increase the diameter of the earth by about 2 X 8,848 m(height of Everest). That would be less than a 0.14% increase. The atmosphere will still be held by gravity.

Now either the water already existed on Earth, in which case surface gravity is only barely weaker, or the water was added to Earth, which would make the gravity an eentsy bit greater.

The atmosphere wouldn't go anywhere.
