The thing is, there will always be cases of people breaking the rules. Any particular teacher could try and stop a kid from praying, even when the kid has the right to do so in the given context.
But the teacher is wrong to do so. Just like the teacher would be wrong to force students to pray. Atheists don't automatically support any and all attempts to "oppose" religion by any random person. I'll stick up for anyone's right to practice their religion, as long as it is done with due respect for others.
