It isn't all or nothing, there is truth to ALL bigotry in all directions, but humans have a hard time telling the difference between hate to the point of wanting to kill others, which is always bad, and mere "Dude, your logic sucks".
The truth of what atheists are saying is really no different than having a friend come back from a really horrible B movie and saying "Hey man that was the best movie I've ever seen".

Dawkins was not calling for bigotry anymore than saying "Santa is not real" is calling for hate of children.
