I have to agree with you here. The fact that this man is a Christian doesn't mean he won't do his job properly as he is supposed to. The fact he posted biblical quotes in his signature before was unfortunate, but it could very well be he just didn't see the harm in them and stopped when he was approached about it. We have no valid reason to assume your supervisor is going to make it difficult for you. If he does, and it turns out that it is due to your non-belief then there has to be a complaint system available in your uni.
It is not easy to complain if he should be particularly picky about the quality of your work because he dislikes your atheist view. For something like a doctoral program which involves commitment of large part of one's life, I think it is better to do due diligence than to hope for the benefit of academic integrity from one who could keep you stuck in the program for 10 years.
