If you don't mind, I'm going to take your interpretations of literature with a considerable grain of salt.
No i get it far easier to persecute someone when you ignore any evidence that finds them innocent. If I lived in a fantasy world where I needed to fabericate evidence to hold on to religious hate and a sense of superior morality I too would also not look at the lack of religious commandments for the whole sale slaughter of innocent people. just way to much of a gimme if Im looking to make God a monster.

Let me break it down
Atheist Hate God, why He and christianity is unjust. how is christianity and God unjust? God demands christians kill all muslim nonbelievers.
Book Chapter and verse?
There is non, but it does not matter that God never order the murder of the people he is being blamed for.
So who did murder those people? the king of england via pressure put on the church to santify what a greedy king and pope wanted. who gets the blame? god and christians.
