It would matter, because they are all judging Islam by it's followers but they don't realise that Americans are worse.
I'd agree with you on the point of this being a secular country, as most of the laws grant freedom of religion, and most of America's founding fathers wanted a secular country- but Christian fundamentalists get elected to power by the large Christian percent of the population, and start thinly veiled holy wars with Islamic, oil-producing countries.
I don't agree with our wars. I wish America had negotiated more and caused no damage to Islamic countries, but it was Islamic terrorists who bombed us in the first place. Furthermore, I'd love to see a picture of American soldiers burying a woman and stoning her, if you have one. I could forward it to a news network. They'd have a field day, and I'd probably be rich.

In all seriousness, I'm not a fan of my government. Now, as for the conspiracy theory, you'll have to clarify what you mean. The only one I know of regarding the Twin Towers incident (I say incident because saying a more specific word might get me investigated by the CIA ) is the one that basically says America sabotaged the towers as an excuse to get in to a war. If this is true, it probably didn't pan out how they planned, considering the war ruined our economy in a big way.
It also seems that there would have been easier ways to spark a war than destroying two expensive buildings and killing thousands of people.
The government would also have to stage all that data on Bin-Laden's computer, and the tapes in which he takes responsibility for the bombings. So I find the conspiracy theories unlikely.
