Stalin, Pol Pot, etc. were atheists but did not kill in the name of atheism. That sort of retarded indictment would be like condemning dog owners everywhere because Hitler owned a dog. Hitler did not kill in the name of dog ownership.
When Torquemada tortured and killed, it was specifically because the scripture he follows commands believers to kill the non-believers. He was just following orders.
Before Stalin rose to power he had been an ordained Minister so he learned quite well how worship could get people to follow. With very deadly results unfortunately for people who didn't realize what he did with that blind loyalty oath he inflicted on Russia.
