It's obvious why the bees are disappearing..
Bees are not the cute, stripy little industrious workers that you think they are, instead they are beautifully engineered alien probes sent to Earth to conduct experiments on the fauna, flora, climate etc. and to gather enough information for the race that created them to formulate their plans.
They are disappearing because their work is nearly done. When the last bee has vanished then look out for the invading armada!
