It's very simple: Presidents aren't elected by national popular vote, but via winning electoral college votes in a state-by-state winner take all system.
There are some states which Clinton is all but guaranteed to win, because they are Democratic strongholds. Likewise, there are some states that Trump is all but guaranteed to win, because they are Republican strongholds.
Lets say Clinton would win State A by 60% to Trumps 40%. Lets also say that there are 10% of voters who are Democratic leaning but don't like Clinton, and 5% of voters who are Republican leaning but don't like Trump. These 15% can vote for a third party candidate and the result will be unchanged.
The votes would be: Clinton 50%, Trump 35%, Greens 10%, Libertarians 5%.
Clinton wins the state because she got the most votes.
So, if you live in a state where one of the main candidates is expected to win an easy majority, you can vote third party without affecting the election result.
Now, the main reason for doing this is to get this parties votes and boost their platforms for the next election. 5% of the popular vote and parties get access to federal election funds. Of course, the other reason for voting third party is, well, because of you support a candidate you should vote for them and make your vote count.
