The only bugs we've seen much of so far this year were flea beetles. They were doing a job on the peppers before we got rid of them with neem oil, but we didn't notice any on the tomatoes.

Ah! Organic matter rich container soils can be acidic and definitely need lime.

Got any more pics of the tomato? Which leaves are most affected. Any fruit set?

(also, your squash looks like it has a fungal infection)

Did it start out as spots, is it mostly the lower leaves or the upper leaves.  How many leaves on any given cluster are affected?  Has it been really hot (and are you watering more to keep them from wilting)?  Is the soil damp or dry?

Today was the first time we noticed it. All the leaves on one branch were affected to some degree. With some more on another limb.

We've had very few days without rain lately so little watering required. The box drains very well, but the soil has been pretty wet.

Are all the affected leaves curling up like that, are they stiff?  If you turn th leaf over does the discoloration follow the vein even more prominently?

Yes and not stiff. The bottom of the leaves actually looks better than the top. Some of the worst looking ones were darkening on the outside edges, but don't look like the top at all.
