I don't think you grasp this concept at all. I don't know if you don't want to or I'm not communicating it effectively, but it is dead simple.
Your idea of a "species" or "kind" is merely a snapshot in time. It's arranged this way partially because we are working backwards, up the branches.
http://en.wikipedia.org/wiki/Even-toed_ungulate - If we were to build a time machine, and go to the Eocene period, we would find many animals that would eventually "become deer", we would not, however, find any modern deer.
