The conspiracy theory I've heard here is that the Roman Catholic Church wanted to cover up the true story of Jesus. The idea is that they wanted to control the message for their own political agenda and that the true teachings of Jesus would somehow be damaging to their organization. The conspiracy theory suggests that the Romans, after adopting Christianity, went about gathering up all the historical records and then locked them away in the vaults of the Vatican. There's nothing to base this conspiracy theory on, of course. It's just Dan Brown style stuff.
It speaks volumes that the most rational explanation, apart from the whole thing is just mythology, is an elaborate conspiracy theory.
