The upshot of this is that all the pairs of animals saved on the ark would then die out due to lack of genetic diversity. Adam and Eve too. If they had existed then their off-spring would have only been able to reproduce via incestuous relationships.
When people speak of the animal pairs that went into the ark they ALWAYS assume that it was a pair of the exact same animal and not a pair of the same species.
The Bible uses the word "kind" and "sort" which have the same meaning as "species".
And of every living thing of all flesh, two of every sort shalt thou bring into the ark, to keep them alive with thee; they shall be male and female. Of fowls after their kind, and of cattle after their kind, of every creeping thing of the earth after his kind, two of every sort shall come unto thee, to keep them alive. - Genesis 6:19-20

What defines a species is the ability to produce fertile offspring. So if two different animals are able to produce fertile offspring then by definition they belong to the same species.
So in what way does minimum viable population disprove this?

Look at the time table.
Basically the article I linked places the formation of the Andes mountains 10 to 15 million years BEFORE the fossils.
