They get taken over by those with superior technology. We see it time and again throughout human history: bronze age cultures destroyed by those possession steel, etc.
Ideology is merely a driving force for many.
Many of the Central, South and North American native cultures were quite peaceful - I note you continually bring up the Aztecs who were brutal, but ignore much of Inca culture, for instance - but that didn't stop the "morally superior" Christians from slaughtering them and steeling their gold.

The natives were certainly intimidated because they hadn't encountered horses, or firearms or steel weapons and armour before. And, unfortunately, the arrival of bearded white men from across the ocean fitted in with one of their prophecies.
And the European barbarians more than lived up to the terrors of that prophecy.
