You've pretty much hit the nail right on it's head. As there are no rational excuses why an omnipotent creator who also claims to be omnibenevolent would do such things to it's creations. The Tower of Babel story is somewhat like when somebody is in process of building a sand castle and then a brute shows up and stomps it.
