I like the current favicon. I agree with what was said about a transparent icon. No bueno. Also not keen on black or dark grey, myself.

I think your proposal is nice, but definitely not the one with the gray background for me.

I don't have any issue with the current one we have, but if we were to change, then I would probably go for the second one.

I prefer the current design, but with a more vibrant color: like a neon blue effect, or purple.

To those who are defending the present design: there is no question that the design is horrible and "wrong" in every way. It isn't designed to be an icon, it's just a scaled down version of the previous logo - with no attempt to make it look visually appealing. This is how it would look if I simply did the same thing to the current logo: As you can see it looks similar to this: because all I've done is cropped the logo and resized it. It is god-awful.
The versions I propose: or or are all based on the "atom" logo. You could of course base it directly off the topic icons:
But the problem with that is that doesn't scale-down to 16x16 as nicely, and you end up with something that looks like a flower rather than an atom:

I like the current one because it's bright and familiar.
