Well I'm not sure what video you were watching to draw that conclusion, or even if you bothered to sit through the whole five minutes, but never mind. Try this one:

Same deal. The video would have no appeal if it did not contain essential truths, and they're in there alright. 
Rational thinking is expected of God, but it is not to be the ultimate criterion for authority on truth. The Bible is that standard. It doesn't matter how misrepresented it is, and little it is read and understood, or how many religions or individuals are hypocritical, it remains on its own, and men will be judged by its standards, regardless of their knowledge of it.
It only takes 9 months to read it. 

There is no doubt that many religions pose irrationality, in creation theories or whatever. But we are not to throw the baby out with the bath water.
Don't throw the Bible out with religion, it actually warns against false religous systems and deluded individuals, but it also warns against the fake battle between religion and science, and how that battle ends in world unity against God.

No, the bible is the claim. If all you have to prop up your god is the storybook, then you lose the race at the first fence, because then you need to establish why we should take the storybook any way seriously. See, if we're talking about gods, pointing to mythology is a monstrous red herring. And I don't chase red herring. Swallowing the mythology uncritically is precisely the opposite of critical thinking. Remember the evidence filter?

Firstly lets go with the story. It is clear that the story is speaking about heaven( the penny) . Now the point is , why should you be bothered if someone who came to religion lately than you did if the reward is heaven? I mean , there is no reward bigger than heaven. The Bible is saying also that every sin is equal in the eyes of God , so basically from that view point you are as much as a sinner that the lately arrived.

The benefits of Christianity depend from person to person, it can help you have a better life quality. But I think the whole atheist/theist things is based on a missunderstanding. I think it gets cleare by the next thing:
All sins are equal in the eyes of God. Althoug somewhere in the bible says that you need to believe in order to be saved , I think the poin of the story it was not that only those who believe are saved but to make it clear that not-believing in the Son of God is a sin. And you can solve this with one statement " Forgive them because they don't know what they are doing", now in that situation, Jesus asks for forgivens for all people including the Romans that didn't believed in him nor God. So it doesn't matter if you are an atheist or theist.

Actually, I don’t see heaven as a reward.

Think about it. You’re going to spend eternity with a god who knows your thoughts before you think them and will hold you responsible for your thoughts even if you don’t act on them.

How long will you be happy in a situation like that?

The bible speaks of angels who left heaven and married women. These aren’t even the angels that rebelled with Satan. What was it about their heavenly experience that was so unsatisfactory they preferred to be with human women at a time when there was no Ivory soap or Right Guard?
The god who allows children to be raped out of respect for the free will choice of the rapist, but punishes gay men for engaging in mutually consensual sex couldn't possibly be responsible for an intelligently designed universe.
