In the Catholic faith, excommunication means you cannot receive the church sacraments. Interpreted in an orthodox way, it means you can never enter heaven, as the sacraments are required for grace, and only the Bishops and their appointed priests can administer them. Presumably the grace lasts only about 7 days and needs to be topped up regularly 
Let them believe their imaginary blood magic done with wine. The Protestants believe that God's grace comes directly from the Holy Spirit, and not through the bishops and the sacraments. Few Protestant converts seems to care about what the RC church thinks.
If you've become an atheist or agnostic, just don't go to church. It doesn't matter if they consider you one on their roles.
