I actually encountered this in school. There was a guy I was friendly with in class, but he ran with the "Christian" crowd. One day he said, "You're pretty cool. I'd ask you out, but what would my friends say?" I laugh about it now, but to my 15 year-old self, it was quite devastating.
I wasn't a total outcast, though. I had my clique and a good sized group of friends. At one point a few of my friends discovered a bunch of us had been black listed by the local Baptist youth ministry. They had actually sat down during one of their meetings to discuss which kids in school were "bad influences" and should not be spoken to. I was #3 on the list

P.S. To the OP, I've rethought my position, and it's slightly different... I think you should speak to the teacher directly, before raising a stink. At least give him/her a heads up and see if he/she will change his/her position. But if not... Then raise holy hell
