This seems to suggest that the acid filled sack we know as the stomach acts as a filter for things that enter the intestines. It has different acidity levels in different species. Maybe one or more creatures had somewhat acidic guts to begin with, and that acid gradually became localized to a particular area? Without speculating too much, I can still think of various ways an acidic stomach could evolve over time.

Stomach acid is just an enzyme lots of those around . And they could be weak or strong depending on the food . And not every creature digests the same way . So this is not really even a issue .

As for conscience it's just a emergent effect of neural function and evolved as it evolved. This is not a serious issue.

I think all too often people ask questions that no person on the street is qualified to answer, and then declare some kind of victory when they honestly say they don't know. What I do know is though that those most qualified to know, will have an answer for this and it's perhaps worth putting a little notecard together of places to send people for answers, ones that are credible like university studies, and well accredited biologists.

It is also worth learning the basics of evolution, despite being one of the most studied theories (read scientific theory) the basics are still very misunderstood not only by theists but by many no matter their background religious or otherwise. This way at least you will be able to answer most basic questions thrown at you, or point out why the question is not really based on the theory of evolution, but a misunderstanding of it.

Don't expect yourself to know the answer to every question, but it is worth learning a few basics and making a list of good books, places, web sites (Good ones belonging to credited scientific institutions).  Above all don't be thrown by such questions they are often asked in ignorance of what evolution is.

Ray Cumfart made a career out of that.
At the age of five, Skagra decided emphatically that God did not exist.  This revelation tends to make most people in the universe who have it react in one of two ways - with relief or with despair.  Only Skagra responded to it by thinking, 'Wait a second.  That means there's a situation vacant.'
