IMO, one could also say that he or she prefers to be a free thinker and to keep an open-mind when it comes to matters that pertain to gaining a better understanding of reality.

Not so subtle implication that she is not a free thinker..and is close minded. Women pick up on passive aggressiveness like that readily, in my experience.
There's just no "nice" way to tell a person you don't believe in the bullshit they believe in.

You might be right. However, it is interesting that such an answer would be straightforward and honest from my pov (that is how I would describe myself in a nutshell on such matters), but from another person's pov, it could be easily perceived as negative.

It -is- straightforward and honest...it's just that straightforward and honest isn't synonymous with positive. That's why we have the term "brutal honesty". If you do tell her, don't make it a big thing. Maybe just make some comments or ask questions that imply that you are unconvinced gods exist.
And as others have said, try to avoid the word "atheist". That word has a bunch of baggage attached to it, that does not belong. But many believers only hear about atheists from their clergy, who tend to, lets say, not be the most honest in the matter.
You'd believe if you just opened your heart" is a terrible argument for religion. It's basically saying, "If you bias yourself enough, you can convince yourself that this is true." If religion were true, people wouldn't need faith to believe it -- it would be supported by good evidence.

I liked your answer. Personaly, if it were me, I wouldn't see it as a passive aggressive insult at all. The thought didn't even cross my mind.
