I don't know. Ever since the Supreme Court decision, he has being targeted with the intent to make an example of him and drive him out of business. The same lawyer claiming to have been discriminated has also asked him to bake cakes to Satan, for the Klan, you name it. As I understand it this guy makes like 48 special order cakes in a year. At this point, all I see is mob action against an obscure sole-proprietor business. Seems like if this kind of discrimination was such a widespread problem, the activists could find someone else to pick-on.

You do realize that he's being used as a proxy by the ADF? They picked him specifically because he was willing to be their legal guinea pig. The activists aren't picking on him, he's an activist.

Every shitty thing a person wants to do in the entire world, now, is free speech. You didn't get the memo?
Incite RAHOWA? Free speech.

Bribe a politician? Free speech.
Punish hoors? Free speech.

When your views and actions are repugnant , indefensible, or illegal.... it's much more effective to bitch and moan about your free speech right to express them, and cry real big tears about all the radicals and activists trying to hold you down by preventing you from holding some other motherfucker down. It's the singlemost popular con in deplorable politics right now. Even Scrotus managed to get in on the act. Complete control of an allegedly representative government, but they're being oppressed! You can tell how oppressed they are by how loudly they howl about it on tv, and by the book sales and speaking engagements the rubes line up to stuff into their pockets.
In fairness, I can see why they'd feel that way. Those viewpoints went uncontested as the dominant thrust of american society for so long it must be jarring to see the grip slipping. It's almost as if you can't be a casual consequenceless bigot..even in Donald Trumps america, anymore. What's the world coming to?

Is he trying to say the baker is being prosecuted for what he said? Surely RR understands things better than that. He was executing his right to free speech, and in doing so confessed to a crime.

What he's saying doesn't make any sense anyway.
His religious beliefs force him to say that there's no such thing as transgender, for some reason. I guess he's not concerned about whether or not that's actually true; otherwise religion wouldn't enter into it.
But even if he does think it's true, what is the problem? He's not being asked whether it's real thing or not, he's being asked to bake a cake. A cake that has no message on it at all. Now sure, he could just decline because he has a problem with that particular design for some reason. Maybe it would be awkward for the kind of tools he uses, or whatever. He doesn't have to give a specific reason I imagine.
Instead, he feels like he can't make the cake because it means something to the customer that he thinks is untrue, and he has to give a speech about it. Never mind that no one asked his opinion; but would he refuse to make any cake which featured anything he considered non-factual, such as... a goblin? I don't believe goblins are real, so I refuse to make a cake with a goblin on. I don't believe people can be goblins, so I refuse to make a half man / half goblin cake.
I don't see how his belief being religious is even relevant here at all, except as attempted shielding from the law.
