well, i want to shift the question to, "who killed more people THEISTS or atheists?"
why? because ever since theism/paganism (or anything that has a god involved) was started, there has always been deaths under theism and even under the secularists. but if we are sticking to stuff like the crusades, holocaust, and the salem witch trials... i would say theism has a bigger number perhaps because whether you are in the military as an atheist, the purpose of the battle could be religion. and it wouldnt be christians killing others but simply the reason behind the genocide would be a better question...
