Protest = ways to voice frustration over something in your current government/country that you wish to see changed.

Protest =/= literally rebelling in a treasonous act of war to form your own government/country.

"Just" a protest? No, of course it wasn't "just" a protest. It was a nation founded in order to protect the institution of slavery, by war if need be. Surely you know the difference between a nation and a protest, right?

You realize that on the one hand you're talking about athletes who play a sport for a living, and on the other hand a man charged with the responsibility of heading up the Executive Branch of the United States government?

Of course there's going to be a disparity of importance between flag protests, and hurricane relief, international tensions, and so on, depending on which person(s) have which responsibilities. I don't want President Trump mowing the South Lawn, either.

It only takes a few seconds to put out a tweet. There's nothing wrong with the president making some tweets promoting patriotism or devoting a few lines of a speech to it.
