Seeing all the anti-vaxxed kids (as opposed to the ones who can't be immunised for medical reasons) in a community clustered together has been tried before, and here's just one example of how well that turned out. Maybe this wasn't all of them together, and maybe I'm applying it wrong, but it seems to be the same general idea you were going for.

I suspect it might smack of the sort of formally "separate but equal" schooling that Brown vs. The Board of education ruled unconstitutional to many people, even if those affected tend to largely be white and upper class and not black people the society at large is trying to keep as close to enslaved as possible.
I just worry about the outbreaks that will be bound to happen under such a scenario.

Im just talking about the voluntarily non vax kid being in a separate classroom as the medically necessary non vax kid (If there are any in school, which is probably pretty rare if they have a serious illness). Schools usually have each grade divided up by multiple classes, like my elementary school had 1st grade split up into class 1A, 1B, and 1C. All the grades were like that.

Where do the schools find ten extra classrooms and ten extra teachers, 1D through 10-D. More to the point, why should they?

Most schools the days, thanks to budget restrictions, have a limited number of elective classes. They're not going to easily, if at all, separate out particular kids. You're also not thinking about common areas. Playgrounds, lunch areas, bathrooms autitoriums, etc... Add in the fact that many of these viruses can linger on surfaces, even keeping the kids away from each other may not help. Of course, there are two very simple solutions. CL doesn't seem to have much trouble cutting into already restrictive budgets to allow morons to send petri dish kids to public schools.
