Scare quotes apparently indicate irony or indicate a phrase the person making the statement doesn't agree with.
I don't see how irony or whether or not phrases used within the statement make it any more correct. Unless there's another way of using scare quotes I'm unaware of.
I don't know much about scare quotes so just genuinely asking this question, how do they make the statement anymore correct and is there another usage of them that I'm unaware of?

The scare quotes indicate that 'stoned to death' implies the biblical sense of stoning and even if an atheist used that biblical reason the whole point is it's not meant to be taken that literally and that even if there are exceptions where atheists did 'stone someone to death' under biblical reasons that's just another example of religion doing harm as religion couldn't be used for an excuse if religion didn't exist.
No one was ever 'stoned to death' by an atheist means "atheism never causes biblically based stoning but the bible certainly can cause it."

And yes scare quotes absolutely are used to mean not to take the statement literally.

The scare quotes were used for a reason. And when an atheist stones someone to death for saying "Jehovah" They only get away with it by pretending to believe in it. And they wouldn't get away with it by pretending to believe in it if no one believed in it.
The whole point in either case if someone gets stoned to death for saying "Jehovah" it's religion that's the cause of that.
Of course this wouldn't need explaining if someone wasn't pretending to be dense.

It doesn't say scare quotes make an entire statement non literal.
So they might be used in a phrase like "The 'thugs' were carrying bags for the old women as they were shot by police"
That doesn't mean the entire phrase isn't to be taken literally, it's there to show the auther wouldn't have used that word and would have probably used an exact opposite word, in this example "Innocent teenagers" might be used instead of "thugs".
As it says they're also used to display contempt for a word or phrase.
So I think this person who created the meme simply used the scare quotes to express contempt for the phrase stoned to death and to make a FALSE blanket statement about atheists. But I don't know because I didn't make this meme, and you didn't either. So you don't know.

Their religious ideas could influence them to commit violence or use it to justify further violence (like by quoting their scriptures and claiming God supports their violent acts).
Examples of this may include the Christian church during the dark ages and terrorist groups like Al Qaeda.

Here's the thing though. Even if religions don't have an "us and them, kill the not-we" dimension, the fact that they can be twisted to that end makes them, on at least that level, antithetical to a healthy society.

Well I guess it depends if you are talking about per capita or total numbers. In terms of total numbers Christianity and Islam are by far number one, just because there are so many more people in modern times. If you are talking per capita, well the Mongol wars were the most devastating, but I wouldn't really call them religiously motivated. I mean most religiously motivated wars were done by Christianity and Islam, so it's still one of those.
